Brakes not stopping completely

I recently did a front disc conversion with a booster that I bought off eBay. I got everything on all the new lines ran. I took it out for a test and brakes now don't stop all the way. I adjusted the rod coming out of the booster and that helped a little. I am worried if I extend it more it may cause the brakes to engage before applying pressure to brake pedal.
Any help or advice?

Can you explain what you mean by stopping "all the way" though? I'm not really sure where to start yet.
Do you have a soft pedal, a mushy pedal, or does it go down to the floor?

Do you know how much clearance you have now between the rod and the master? You only have to worry when it is actually pushing against it. If you adjust it out to the point that you're bottoming on the rod before the master is seated on the flange, then adjust it back in a bit until you know you have about 1/64" clearance, you should be good to go on that adjustment. Or if you have dial calipers or other measuring device you can use, that's another method.

What about clearance between the calipers and knuckles? If you look over the top of each front wheel and down on to the top of the calipers, can you see daylight (or the ground I should say) between the caliper and knuckle casting? If not, you need to grind some more.

If the pedal is mushy too, you could still have air in the lines. Verify that the calipers are installed with the bleeder screw to the top first. Since there is a left and a right caliper, it's easy to do that.

When I say stopping all the way I mean you push down on the pedal and it doesn't stop quickly. I can come to a stop it just doesn't stop as fast as it should the brake pedal feels ok and not mushy. The pedal feels fine at higher speeds it takes more time than is safe to stop. There is clearance between calipers and knuckle and the bleeder screw is on top.

What year is your Bronco ?
How big are your tires?
How fast is "higher speeds"?
Automatic or stick transmission?
Are your rear drums adjusted and working?
Do you have good vacuum to the booster?
How bout the master cylinder - is it in good condition/working order?
